Please check if the option 'Ignore primary keys' is selected on the 'Options' page of the schema comparison wizard.

Please try the latest build 5.4.275 https://www.devart.com/dbforge/sql/studio/download.html

If the issue still persists in the latest build, please provide us the CREATE definition of the table you are experiencing the issue with and specify what version of the SQL Server you are using.
