Also when this happens the high lightning making differenting areas (the ones connected by a single line between left and right panel) may not be placed in right location
I also noted some time between the using list (no difference) being folded on the left file compared to when it happened on the right side when I did a refresh

During your bug investigation we found several issue, but not yours. Could you send information about the installed Visual Studio extensions (you can get this info from Help -> About -> Copy Info) and your Visual Studio environment settings (you can get them from Tools -> Import and Export Settings... -> Export selected environment settings -> Select all).
As a workaround, you can turn the Code Compare behavior to collapse the unchanged regions when opening files: Tools -> Options... -> Code Compare -> File -> Uncheck 'Enable outlining'.
