Just trying out CodeCompare having used Araxis Merge for sometime, I was wondering if there was an option to suppress identical files within a folder when expanded. Araxis allow this so that only the changed files in a folder are visible. It makes it easier to see what has changed.

You can use the "Hide Identical" option in the context menu of the header control in the latest build (2.60.1 beta)

Great. Maybe make it more prominent say toolbar button, but certainly is doing what I expect.
