SQL Formatter to Add Aliases and Qualify Objects

I've recently implemented SonarQube and we have tons of small code smells based around alias not being used, and objects not being qualified. I was wondering if there was a way to use the formatter to qualify the objects?

There is no such a possibility. Though, you can add a suggestion on the UserVoice forum where other users can vote for it
