datacompare not showing records missing in target but are in source

Have successfully used datacompare before on same server(s). However 1 particular compare I can ad-hoc query the source table and get 149 records, same ad-hoc query on target table 139 records - no filters. When running datacompare for where exists in source and no other filters (all other settings default) it returns 0 records. It should find 10. Same datacompare settings I use for other compares that have been successful. To ensure the DB's are being read ran a DIFFERENCES compare and it returns results. The source DB came from a 5.5.17 mysql server and was restored to a version 5.6.15-log version. The target is on a 5.6.15-enterprise-commercial-advanced-log. The compare is being run between the 5.6.15-log and 5.6.15-enterprise. Any ideas?

Could you please provide us the backups of the compared databases and a *.dcomp data comparison document with your specific settings?

Or at least the CREATE definitions of the compared tables, the custom query, WHERE filters and comparison keys.

After taking a fresh backup of the database and re-running compare it balanced.
