DBCompares on Devart 4.3.29 against Mysql 5.5

Please forgive this post if anyone has already addressed this. I am unable to find anything that relates to what I am experiencing. I have multiple flavors (Versions) of Mysql community to support and do compares against. When I do a compare against a DB on MySQL 5.5 and generate the scripts I am not getting positive results? Has anyone experienced this? does anyone have suggestions on how to best perform compares across WAN's in a timely fashion? Again I am "green" with the DB Compare tool so all suggestions are greatly appreciated.
